Every time I go out for a ride, when back home I have to physically take the side panel off and take air box cover off and drain loads of water out, I thought it had a draining system?
I noticed a gap between the seat and mudguard and can see where water gets in, I can't understand why the snorkel faces towards the rear wheel, i am going to get some gasket to fill the gap.
The drain is the pipe underneath but does not drain unless the pipe is removed (see part 16 below). The other drain pipe on the oil separator is another to drain while you're at it (part N28 below)-
Some people use a piece of rubber to cover the hole that you mentioned (between the rear guard and rear fender), I personally have not bothered.
I think the reason that Yamaha pointed it backwards is that there is more airflow at the rear and is (in theory) less likely to suck in dust and water while riding (didn't work too well in this case).

i used a piece of plastic that folds down when tbe seat is fitted works well no more unwanted water /mud still breathes ok . Mr Yamaha originally had. A piece of foam stuck to the seat but it soon falls off (just checked my brothers ttr it's only got 30ks on it so far still brand new )
