Mis fire,occassional cutting out. Help

Hi, since buying my TTR back at the end of December it has had a misfire.  Now it is always there but not constantly, for instance I rode it from Derby to South Wales a couple of weeks ago and it was okay at a steady 65ish in the pouring rain on the motorway but then was missing firing on the back lanes.  I have previously changed the plug and cap for new ones, replaced the coil with one I had in my garage, replaced the air filter, replaced the wiring loom with a secondhand good one from Brian.  After talking to Brain when I was in Wales I stripped down the carb last week and replaced the inlet manifold as the old one was in two pieces, but it is still doing it.  The carb was quite clean internally although the air screw was stuck in, I managed to free that and set it at two and a quarter turns out.  The pervious owner had rebuilt the top end of the engine and I have checked the cam timing and although it is not spot on according to the photos on this forum it is pretty damn close.  The bike has an aftermarket alloy pipe on it.

As it is always there but not consistent my thought is that it may be electrical, if it is not the coil could it be the CDI, anyone got any other ideas?

On top of that when I had the carb apart I thought I would try softening up the suspension as it was wound down quite a long way. It had about two inches of travel so I wound it up about an inch.  When I got back from my ride today the mudguard was hanging on by the taillight wire so maybe I have dropped the suspension too far and the tyre hit it.  The chain (which I knew was on its last legs has now got a broken link in it.  It looks like being a busy week in the garage, I have got to get it ready for the Taffy in two weekends time.

Any help much appreciated.

Cheers Jak
